hammer prepare-system issues

@andrei discovered that some options of -w are incompatible with each other (mostly native-pkg) and hammer does not report this, just silently remove some options.

This should be investigated, maybe there is some problem when we build pkgs with entire database setup.

This ticket is for investigation why is that, introduce changes where are needed (this may also include buildfarm jenkins files and packer)
